Help with changing brakes (weird problem)

2002 Regal LS
I was changing the brakes on my 2002 Buick Regal LS and I took everything off like it was supposed to. Then I went to go put everything back on, but the rotor was loose. I looked around and discovered that it's fairly normal. I proceeded to put on the wheel, but the lug nut posts weren't coming through the tires far enough, which caused me to not be able to put on the tires all the way. I took all the new stuff off, and put the old stuff back on. Problem still persists. Any suggestions? I've never seen this before..
 
Are you talking about the front or rear brakes, or both? When you put the calipers & pads on the rotors and bolted everything down, did you apply a lug nut on the rotors & press the brake pedal to extend the pistons and seat the pads on the rotors before trying to put the wheels back on?

It's the front passenger side. The rear brakes went on just fine. I did not apply a lug nut to the rotor but I did press down the brake pedal 4 times. They did move, and I thought that may have done it, but that didn't work. I've changed many brakes on many cars and I've never had this happen before?
 
It was a little crooked, so I retried the whole job and put a 2 lug nuts on to hold the rotor in place. The problem is still there. However, I did the driver's side front and it worked perfectly fine, the first time. I did notice that compared to the driver's side, the hub wasn't coming out of the wheel far enough on the passenger. I tried cleaning the back of the rim with a wire brush, seeing if maybe there was some debris, but that didn't work. Is it a possibility that my rim is bent?
